"Caldari Cruiser Skill Bonus: 5% bonus to Kinetic Missile damage and 10% bonus to Missile velocity per level"
Does this bonus only count when I'm sitting in a cruiser, or do my missiles benefit from having this skill when I'm flying my Kestrel?
I'm asking because I still missing the ISK to effectively fly a cruiseer, but trained that skill to level 1 anyway (so nice having Caldari Frig skill from day 1! :) )

As with any ship bonus on a ship, it only affects your activities for that specific ship while you are actively piloting it. This is a universal truth of EVE.
So to answer your question, no your Kestrel will not in any way, shape, or form be affected by any levels of Caldari Cruiser you know, it will only be affected by Caldari Frigate skill.

I believe You have read "Caldari Cruiser Skill Bonus: 5% bonus to Kinetic Missile damage and 10% bonus to Missile velocity per level" in the info on the caracal.
This means that you get this amount of bonus to your Caracal for every level of caldari cruiser skill.
I think your kestrel gets the same kind of bonus, however the bonus comes from the skillevels in caldari frigates, since the kestrel is a caldari frigate.
All ships have bonuses applied to them. Check info about the ship and read which bonus applies to your ship, that usually indicates how you should fit it to be succesful.
All caldari cruisers benefit from the caldari cruisers skill, but they gain different bonuses. This also applies for the other shiptypes and races.

The kestrel will be affected by a lot of skills, but among the spaceship command skills, caldari frigate is the only skill affecting it. (not bothering to care about the spaceship command skill)
I'm just trying to be as specific as possible to avoid confusion for the poster.

Thanks for clearing that up. My quote was taken directly from the skill description in the item database here on the website.
I already thought that it would be like that, but if taken literally, the description is a tad misleading.

But it was the description of the caracal for sure. Because the description of the caldari cruiser skill says: "Skill at operating Caldari cruisers."
