I trained up Bureaucratic Connections and Military Connections with the understanding would receive more Loyalty points for doing a mission. I have BC at level 1 and MC at level 3 yet I am not receiving anymore LP than I would have normally. Do I understand these skills correctly or are they not working???

They work. Have you read the description of the skills and know which types of agents are affected by the skills?
If you are using the correct type of agent, you are receiving more than you would normally.

Yes, I am doing Intenal Security missions which are listed for both skills. I have calculated how many skill points I got and they are no more than I would have got before I trained these skills. My top LP reward for the agents I am using is around 5,300. +20% for skills should make that around 6,300, I am not getting that. And yes I have checked the LP offer for a mission before and after I trained a level, no change, and I was not given any extra after completing the mission.

You probably need to have the skills before you ask for the mission or perhaps it's cache issue. I'm sure a lot of mission runners would be crying if the skills wouldn't actually work.

I have a mission showing that I have not accepted yet, it still shows that magic 5,317 LP even though I have trained the skills already before even reading the mission brief. These Skills appear to be making no difference to my LP rewards.

Like the guy above said, the mission was offered before you had the skills trained , so the LP offer will stay the same until you get a NEW offer.

Also keep in mind that there is a cap on the maximum amount of LP that you can get from a mission based on the security status of where you are running. The lower the sec status, the more LP you can get. --- Honest officer, the dwarf was on fire when I got here! Can't find a mechanical engineering agent? Maybe you should read what I said again. I am not getting any increase at all from these skills. I have a 20% increase in LP from my skills yet I am getting the same as if I had never trained them, and I have done serveral missions since training these skills. And I understand how the quality affects my gain, and why I am only getting 5,300 base for the quality 18 in high sec rather than 7,000 for the quality 20 in low sec.

You do realize that the lower sec of the system the agent is in, the more LP is offered, yes? And that, as stated earlier, that there is some sort of LP "cap" that acts as a hardcap on the max LP you can earn on a mission in highsec? ---

Are you trying to tell me that regardless of agent quality and skills the max LP I can earn in highsec is 5,317? e.g. agent quality and skills do not count?

With max skills, an agent with high quality and in a .5 sec status system, you will make 8k lp per mission. Give or take. Sec status has a huge impact on mission rewards.
When you've increased negotiation or one of the specific connection skills, do a "show info" on the agent and check the tabs. Now grab a new mission from that agent and look at the rewards again. ---------------------------------------

I am now getting 6,600 for missions. This must have been a glitch in the servers as I have done nothing since my original post except more missions.

The next mission for an agent is pre-queued before an offer is even made, and thus the mission rewards are calculated ahead of time as well. If you finish training a skill that affects mission rewards, it will not apply until after the next mission is completed or declined. This is an intended game mechanic primarily used to track mission chains, so the agent knows that if you're currently on Recon 1, Recon 2 is next.
