I found a way to make it work. Go in your game directory there's a directory called "cach".

Set your game settings to dual monitor and get out of the game. At that point if you load the game you will get the "320x240" bug. What you need to do is delete everything in that "cach" directory. You may lose some game preference and settings but the next time you load the game you should be set at 1024 with dual monitor enabled.

Now if only they can fix this so your controls and ship are not plited in two... all the important stuff is in the center of your screen so 2 monitors is really not the best. 3 must be awesom.
