This does seem like a fairly serious bug that hit me last night.
I bought a Blackbird because I wanted to go out and try some funky things like shield hardners with all the med slots the ship affords me.
So I bought Tactical Shield Manipulation and set it to learning. When I had got 890 skill points, I bought a few new skills, set to train them (to get them in my character sheet) then went back to tac shield manip. Soon after, tac shield level 1 was learned  The graphics looked good and I got an eve-mail about it.
So I tried to fit a Photon Scattering field. Error - you need Tac shield manip I. Hmmm, I changed my skill to try and train to level 2 on tac shield. Nope, back to 891 skill points? OK, no biggie, maybe a glitch, so I trained it to level 1, got the message, got the eve-mail. Things look good again. Start another skill training, back to fitting and try to put tac shield manip on. Nope, error again???
So now I've learned it twice. I relog, thinking this would fix it. I set it to learn again, get to level 1, get the message and eve-mail and try to fit the hardener. Success! Fitted another hardenere and make my way to .4 space to hunt rats with my hardeners to help me.
Or so I thought....
I take the ship to a belt, get into combat. Thunderbolt missiles coming in, activate my Photon Scattering shield hardener. Error - You need tac shield manip I???? Suffice to say, my BB did not survive 
Another relog, trained it again and it now seems to have "caught". But I trained it 4 times, only kept 2 of the eve-mails though as i usually automatically delete them.
So it's not a case that you haven't learned the skill. For a brief period of time, you have learned it, otherwise it wouldn't have let me fit the hardener. But it seems to unlearn it for you and take you back to a cached state for your character?
For me, it was most of a night's gameplay gone between me travelling about picking up equipment for the ship, then travelling to a suitable system to test, then my travel back home in an Ibis. Not to mention the cost of equipment and 60% value on a BB. I know that I'll be really annoyed if it messes up my Missile Op V training I'm doing at the minute like this. It's something that is definitely happening to people and I see it as something that's fairly critical to fix. After all, Eve is all about your skills!
