Changing the gameplay of an established MMO radically is not such a good idea.
Given the current system, adding more difficulty to navigation would likely only be frustrating rather than fun.. however, the "best" change I can think of would be:
More "clutter" in deep space.. and a manual "warp" option. Instead of just clicking "warp" and immediately moving from point A to point B, it'd be like a (much) faster version of flight. Without the invulnerability. Allow interceptors, using their faster warp speed, to chase a battleship down in warp and stop it.
Remove stargates, swapped for something similar that allows you to initiate a faster "warp" between solar systems... make them at the edge of a solar system (in a very localized manner so they can still be chokepoints. A smooth transition (Watch the old system fade into the distance and see yourself approaching the new one) as opposed to a "loading" screen that completely kills the illusion you're actually travelling somewhere,instead of merely loading a new area.
Also, make it possible to have encounters between systems.. interceptor chases, fights while in "warp" between them.. and then, of course, continued upon arrival. Basically.. make travel more real and active. Make piracy more about a hunt, rather than camping a gate... more fun to chase someone down in warp / between systems than to stare at a gate.. shoot.. stare... shoot.. and at the same time, it gives you an active chance to try to save yourself from hostiles. As opposed to jumping into a gate camp, saying welp, and dying, you might detect them closing in on you.. and react accordingly.
A bit of a rambling of vague ideas, but... these sort of things would make the game much more exciting. I'm not sure I'd want them implimented into EVE though: The game is several years old and, even if the resources were available, it'd be an entirely different game.
In any case, navigation should at least involve -some- thought... rather than just "Click warp. Click warp. Click warp.". Then again, I get the feeling most people don't like technicalities, and prefer things to be as simplified as possible. EX: Autopilot settings as opposed to having to chart your own course using the star map.
Tl;Dr version: Active navigation of any kind would be more interesting, but given the size of the EVE universe and how often we travel between solar systems.. it'd become tedious too quickly. If a single system was a big deal, and travel was less common, active travel might work. But not for EVE.
Edit: I agree with Shgoratchx completely. That's the sort of universe I'd prefer, but it's not EVE. You'd also need a much bigger playerbase to make that work. Large wars might occur between two factions in the same system, or one system apart; multiple nodes per solar system, where the local "gravity well" of a planet might be as big as a solar system in EVE is now. But you'd need a playerbase in the millions to make it work, and to fund the server, unless it just had less solar systems.. which defeats the point.

The navigation itself is still just "Warp to zero. Warp to zero." with no changes. PVP encounters are always exciting, the navigation has nothing to do with the "excitement" here.

We could just make the warp in point variable so that it would ease the chockepoints a little. Keep stargates but make a 200km or more radius of random warp in locations. -- It may be that the old astrologers had the truth exactly reversed, when they believed that the stars controlled the destinies of men. The moment I drop out of warp 200 km away from a gate in an Occator - or worse, an Obelisk - is the moment I quit Eve.

Even if it did happen, what's next... would we all buy starfighter joysticks? I think we should navigate around inside stations as your character. THAT would be cool.
