Is there an advantage/disadvantage to cross training ships? As in, if I'm Caldari, is there a penalty if I decide to start training for and flying Minmatar ships? If not, then when creating a character, you should get the best stats you can, regarless of race, to maximize training potential and just train the race of ships you want to fly. Right?

The only "penalty" for cross training another race's ships is the time it takes to train the skills to fly the ship and any support skills such as tanking, weapons, and such. ---

Well, if you decide to train only for Caldari, you would get very good in flying caldari ships. Training for a second race takes time and you wont get very good in flying either minmatar or Caldari as fast as training for 1 race.
But, since you are Caldari you probably have good missile skills and nice shieldtank skills. Both are needed to fly several Matar ships.

As caldari, it is a good idea to crosstrain when it comes to PvP - I chose Amarr (for the long gone gankaddon) and lately I am quite pleased with my choise (after awhile of waiting). Some younger people have trained minmatar, and many train Gallente for the hybrid overlap. . .
needless to say, Crosstraining is usually a good thing for Caldari - but thats an opinion. ----

Cross training is usually a good idea, but the trade-off is that it takes twice as long. If you go all four races, this may take some time.
Certainly, if you train all four, this does allow for an incredible amount of flexibility in PVP, but it depends on how patient you are.
I started off specialising in two (Gallente / Caldari), but eventually moved on to do Amarr, and then Minmatar later on. I couldn't resist the appeal of owning one of every ship, so this has kind of spurred me on. As a side effect, I have found that the Amarr and Minmatar do have some very useful traits. I've still yet to capitalise on them fully, but it does have its uses.

I so far have only trained Gallente ships and I will continue to do so for the foreseeable future. It's partially a in-character reason, but mainly because I'd rather be really good at Gallente ships than decent at Gallente, Minmatar and Caldari ships, for instance. One day, when I've gotten my Gallente-related skills up about as high as I can, I may cross-train, but until then I'm happy just flying Gallente.
Am I the only one that thinks that maybe characters should get a small bonus of some kind for flying their own race's ships? I realize that everything being open to every character is a part of Eve, and I like that, but race doesn't really affect anything in the long run except portrait (as far as game mechanics). I'm not saying making cross-training impractical would be good, but maybe a tiny bonus of some kind. In any case, I think having a head-start in specializing is reason enough to stick to your race's ships.

The advantage of flying ships of your own race is only that you often start with certain basic skills appropriate to those ships that don't really translate. So, if Caldari, you would start with Caldari frigate, small hybrid turret, standard missile launchers and often several shield tanking skills. Therefore, you are able to train more quickly to effectively fly a Caldari frigate (or T2 Caldari frigate) than a frigate of another race.
Personally, when creating my combat character (this character not being it), I chose the race whose small ships (frigates and cruisers) I like the most, so I could fly those ships right away. That way, I can work on the universal support skills and learning skills while flying something I want to fly. Once I get through training for all the ships of that race that really interest me, I intend to cross train into ships of another race. First, I'll be training in those ships where many of the support skills translate well and then training for other ships and related support skills.
