Really odd. Have you tried to back down to the last stable nvidia drivers to see if there is a difference? This almost sounds like a regression issue. (Awhile back nvidia 6x and 7x users were having major issues with gfx and EVE while the 8x and 9x users were seeing no problems.)
I'm using the 180.29 drivers with an nvidia 8800GTS with (in general) the same wine and ubuntu system and am having no gfx issues at this point that I'm aware of. (stations/roids/gates and even the new billboards are working fine here.)
Also as another check, move the shader model selections to medium or even low and try with those settings to see if it resolves the problem. If not, this might be worth sending nvidia a poke about (via nvforums) as it might not be EVE or Wine at fault here, rather the video drivers themselves.

I'm having the same problem with my 7950GT. Also, you can get rid of that freeze (and also boost your fps under premium on TQ) by removing the line: "OffscreenRenderingMode"="fbo" from your wine registry. ________________________

I wish I could help with this, but I can't. My 8800GTS exhibits none of those issues with the current SISI build.
SISI is down right now, but this screenshot shows the selections I'm using in the escape menu. With the 8800gts as previously mentioned, I'm having none of the issues you are seeing with the 6x,7x cards.

It should be noted that windows users have mentioned similar issues with 6x and 7x series cards as well. For me, when I undock with a new ship, it is invisible, once I jump into a new system I can seem my ship once I decloak. I don't see ANY of the new effects that came with scene 2, I also don't see any new ship models (no T3). The station is also black for me. ________________________

Same thing for me, with an ATI 4870.
I need to jump to see my ship after undock or... Use a cloaking device to cloak/uncloak.

I would bet that Merende's output of the patcher is the same as my fail, as it gets to a certain point and "strobes" as well. (I didn't invoke it from the command line, so didn't get the errors.)

I am unable to patch for the test server ATM. I am using wine 1.1.12 on Gentoo AMD64 with nvidia-drivers 177.82 and an old mesa library i may update later today.
The patch downloads fine, and then comes up to "downloading" and flickers a lot. It downloads some files and then deletes them and sits there doing nothing. I ran wireshark and determined that it was downloading http://ccp.vo.llnwd.net/o2/test/EVEPREMIUM.5.20.75883-6.10.81170_TEST.RTP so now I'm downloading it with wget instead. Anybody have any idea what to do with it now? Or, perhaps another solution?

This has been mentioned in the apoc thread in the game dev forum. Some people (not just us) are having issues with the patcher. The solution is simple. download the patcher manually via the link in the thread. download the RTP file manually via the link in the thread.
make sure you have the updated VB dll stuff mentioned in this forum. Then, with the patcher and the RTP file in the SAME DIRECTORY, you run the patcher. It will find the RTP file after you give it the directory you wish to update and it will run.

Well, atleast I load the station now. The background of the station is all black though. If I undock, the ship/station models are invisible, but the planet/scanner probes show up.

I got it working now, but I can't see any ship, station, gate models. I see planets and the background, and I see the ship controls and menus, but nothing else. Is there a way to fix this?

If you are using a 6x or 7x series nvidia card, not likely. I'm having the same issues, as is pretty much everyone that I have come across that is trying to run eve-sisi under wine. ________________________

This is the current issue affecting the models in nvidia 6x00, 7x00 cards and currently ati cards. Currently the way wine handles shaders you need a card with 2048 uniforms to run the Apocrypha client. Maybe a workaround can be developed for cards supporting 1024 uniforms. The highest vec4 number I've seen in a shader array is 245 so far.
EDIT: Oops, latest patch from Apocrypha is 246 now.

Nvidia 7600GT driver version: 180.29 Wine 1.1.15 Ubuntu 8.04
Without scene2, everything worked as before. Once that was removed and SM 2.0/3.0 was forced on I also get a full black screen in the viewport. This is due to shaders not compiling/linking properly. This causes models to be invisible / etc.... so in space you see the background and icons but no stations or ships.
Wine 1.1.15 reports trace:d3d_caps:IWineD3DImpl_FillGLCaps Max ARB_VERTEX_SHADER float constants: 256 trace:d3d_caps:IWineD3DImpl_FillGLCaps Max ARB_FRAGMENT_SHADER float constants: 512
As a test I recompiled the wined3d.dll.so (directx.c) with a fixed setting of 1024 for the VERTEX_SHADER float constants.
And what do you know... models and full effects...
I strongly recommend NOT doing this :) Unless you know exactly what they should be. And I'll be putting it back to the way it was and hoping for a fix eventually.
I'd like to see what wine reports for other users as defaults for the above two lines. WINEDEBUG=d3d_caps wine eve.exe > d3dcaps.log 2>&1

and see what the numbers are. Mine is 1024, which equals the 256 in the above post. I'm going to assume that all others not having issues aka 8x and 9x series cards the number reported by glxinfo will probably be greater than 2048
output should look something like so:
GL_MAX_VERTEX_UNIFORM_COMPONENTS_ARB = 1024

Just an fyi in this, but Nvidia just released a new set of stable drivers. while this may or may not fix the wine stuff, I thought I'd toss this out there as well. 180.35 STABLE

the f10 map is working better now and does NOT blank out the screen after toggling. flatten/unflatten still not working properly.
New warping effects = getting mucho better!
No sound as of yet, but again, this may be a sisi upgrade issue as reports indicate that a TQ > SISI upgrade sounds seem to work. (?)
Asteroid fields look good. (hdr tweaking again? they are a bit brighter than last build.) frame rate in belts still appears decent.
New turret effects (minnie) look really good as well.
ship fitting...either I'm getting a bit more used to it, or there have been some tweaks. looking better.
onboard scanner = not working again.
memory usage seems stable as well at this point under wine, and approaching gates/stations/belts the hitching as scenes loaded has improved drastically as well.
No t3 or probing stuff to report at this point, but two thumbs for stuff that is improving. (map especially.)

It worst with client past 80627.
With 80627 I was able to see station / gate with my ATI 4870HD. I was able to see ship too (after uncloak)
but now with 811*, I didn't see any station/gate/ship...
