Here's the thing. If you're getting attacked and release the drones after the fact, they wont attack until you give them the order to. If you have your drones released before getting attacked they will attack themselves.

My guess would be you didn't talk to him at his home station. Agents never disappear. They may refuse to talk with you, but with your standings the only possibility would be that it was a storyline mission.
