Go all Road Warrior and move a freighter with worthless cargo. Meanwhile all your smaller ships will have the valuable stuff and make a run for it. But seriously, scouts and Rapier webbing the freighter are your best bet. Try to find a quiet time.

I'm not sure whether you can turn that off, but you can right-click the section and 'mark all as read', so at least they don't show up as unread notifications.
