Team can choose only 1 beacon for whole team. So you decide where to warp beacon a , b , c or whatever. ALL Ships on 1 beacon only. If you split your ships to different beacons you will be penalized.

I was pretty ok with first come - first serve. Problem was with only executor restrictions. The one who wants to participate will be there even in bad timezone,but mostly alliance executor is not that person. :)
