Battlecruisers seems to work quite well on most of the missions and stuff like serpentes pirate invasion I can do in my Thorax with around a million in combat oriented skills. Lost two Brutixs on the last pocket of level 3 mordus invasion though,...

You've probably just taken them out before they got into range or took them out while you didn't need to warp out. The most annoying rats are the ECM using kind though.

No it doesn't, it applies to all ships. Ship bonus != skill bonuses, period.

A 5% agility bonus per level is nothing to scoff at either. With a few levels of it you should be able to align for warp quite a bit faster which will really help you out.

Click on the reseach tab, get jobs and highlight the reseach. Then at the bottom you should have some sort of button to finish the research.
