Mine tend to take elements of mythology, epithets and nicknames for gods, or words from ancient languages that translate into principles of today.
Hubris was my first ship that I named. A battlecruiser, prophecy. Despite not really having the skill to fly it, and losing it a couple times, I still flew the thing for a long while. In hindsight, 'Hubris' fit rather well.
Current ship is 'Bromios', the 'Thunderer'. Also a battlecruiser, this time a Harbinger.
My beautiful Anathema, which is a covert ops frigate, is named 'Inamorata', or 'my mistress.' Hehehe ... love that ship.

I usually name my ships after all sorts of things (Fiction, Mythology and what have you).
A few examples;
Drachenfels - Rattlesnake
Lupus - Ferox
Luna - Golem
Orion - Falcon
Aegis - Caracal (soon to be Cerb)

I name my caldari ships after ancient Norse gods (Thor, Loki, etc). My Amarr ships are named after Ancient Greek weapons (Apis, Xyphos, Xystin, etc)

For a while mine were named after things or characters from Lord of the Rings- Aeglos, Orthanc, that sort of thing. These days I've expanded my repertoire a bit, some with names from Brust's Vlad Taltos books, etc. I usually name my shuttles variations on "Zippy the Pinhead", though.

Mostly I name them after the Muppets (Kermit, Gonzo, Miss Piggy,...) or after their looks - my Vexor is called 'Angry Hairdryer', my Ishkur is called '9 inch nail'

Depends...sometimes I name them depending on their looks, sometimes on how long I think they'll last, sometimes just because it sounds cool...
Some current ones I know off of the top of my head:

Omen - AHI'MGOINGTODIE!!! (something like that)
Zealot - This Is War (that one's gone now though  )

My ship is named Folly's Reward
The day before I bought it I did two dumb things and lost two ships. My new ship is by far the best ship with the best combinations I've ever flow - so it was my "reward" for the previous day's "folly".

I tend to name all of the same class the same thing just adding a roman numeral for each new one. At the moment I have (that I can think of off hand):
Pilgrim: Hi Balzo (reference to a friend of mine from college)

I usually name my gank ships after the coyote
Carnivorous vulgaris
Eatius birdius
Carnivorous slobbius
etc...
Other ship names may include actualy navy ship names
all my haulers are called either BREE trucks or Genitalia(iteron V)
many of the words could be in russian for tactical reasons
Many of the more curvier ships i name after my GF

Some examples:
Isthar - Master of Puppets
Megathron - Freak on a Leash
Pilgrim - Scarlet Begonias

My latest series of Zealots are called 'Lapis Lazuli Star', 'Jade Stone' and 'Pure Ruby'. (10 mil ISK for the first person to catch the reference. EVE mail me)
Other ships I usually rename something along racial naming conventions, i.e. religious themed names for Amarr ships, animals or weapons for Matar. Like following:

My megathron is called the Sulaco fron Aliens
Domi - Event Horizon and my Brutix is the Lewis & Clark, both from same movie.
Discovery One from 2001 or is it 2010.
My Itties are some form of 18 wheeler or big rig etc.
oh for fun I named my Providence "Cigar shaped UFO".

When I first started playing I couldn't see a purpose to naming ships. Kinda like vanity plates. As I started to fleet pvp in 0.0 I got in the habit of naming most of my ships. For reasons I dont recall almost all of my BS's are named for Clint Eastwood movies, frigs for cars, and cruisers and BC's for guns.

I have a strange obsession with calling my ships "Turkey", no doubt due to the fact the first ship I ever named was a Moa, calling it Turkey.
On a flipside, in my noober days, I named a Merlin "Raptor" before realising there was the caldari interceptor called Raptor

I usually create a backstory theme for each particular ship and assign it a name accordingly. Dark is Blood Raider related, Dread is Guristas, etc. Long lasted ships usually receive "Sansha" in there somewhere after a couple months.

i prefix all mine with the letters AU to indicate i am an Australian player, and follow it with the scientific name of an animal, plant or dinosour i think fits the ship somehow.
for example, i think the fenrir looks like a loaf of bread, so i called mine the AU Triticum. Triti****being the scientific name for the wheat family.

for me it all depends, most of my base ship names are

i have an orca currently named "cat in the hat"
and 2 mining alts flying hulks named "thing 1" and "thing 2"
but that's because i was bored.
otherwise i'll name the orca either willy, or shamu.
in wormholes i'll drop a combat probe, look for another covops and take it's name. it tends to confuse the hell out of people.

My Kestrel:Issue Millennium Falcon - The Melissa (the ship w/which I've the most history for my fiancee) =P
My Caracal: The Jennica, after my exgirlfriend. When she was ****ed she packed a major punch
My Badger : The Hailey, after my best friend. A reliable ship for the world's most reliable friend
My Hulk: Sydnee, After a **** english girl I hooked up with. I had a lot to drink that night...

I tend to name mine after lyrics of whatever song I'm listening to (Someone saw "So Turn and Forfeit" and was like "You like Chevelle!" I hadn't expected people to pick up on it). If the ship type actually appears in a song, I'll use those lyrics, getting stuff like "Don't Fear the" and "Rock You Like a". (I've been wanting to do "Pardon Me While I" for a while now, but I can't think of any reason I'd fly a burst).

Since i'm Amarr I'm using this (and others).
Then put in "mule" for a hauler (Hinnus), or "sword" for a Omen (Gladius).
Or just put 'omen' for the Omen actually (Monstrum)..
That and added (like seen before i believe) a letter/number designation: Class & type/reincarnation, so a Pilgrim would be CR/0F, Cruiser-Recon-6th.
