I'm a big fan of the movie "Big Trouble in Little China" so my first ship started it all with "Pork Chop Express".
Now all of my ships have "Pork Chop" in the name.
Pork Chop Hauler
Pork Chop Miner
Lil Pork Chop
Frozen Pork Chop (Mackinaw)
etc.

I name mine after the wyverns and dragons from Monster Hunter (PS2). Rathalos, Rathian, Khezu, Gypceros... things like that :)

I use ****tail names, Japanese/Chinese names if applicable (like the Japanese Badger  ) and sometimes random inside-jokes

Don't name them, not attached to them.
At most they get some specific name during an op to help a scanning scout/covops not get screwed up by the scan results.

Hmmm, Well, Lets see...
Shuttles: Eh, To disposable...
Frigs: I USUALLY run with Older Ladies names... IE:
Irine, The Combat Condor: My Condor
Mayballeen, The Sexy Rifter of Death: My Rifter
I do name a few after their use, such as my probes.... "Trans-Eve Express" and "(WARTARGET)Finder 2000"
Cruisers: Varrying names here, but this is also when I start numbering them...
Thorax: Bad Investments (Currently on Bad Investments VII and XI (VIII was recently toasted by Shanshas))
Haulers: Now that I'm in my Itty V.... The Schwartz or some play on the word Schwartz (IE I now have 3, The Schwartz, The Schwartz Returneth, and The Schwartz is Long)
For Battleships, I run with the classic Fast Food theme, As my name would suggest  , also numbered when lost...

I didn't really bother naming any ships until I got into Tech II. I did name my first battlecruiser but I've since forgot what I called it... Anyway here is a few of mine:
Wolf - Dahaka (reference to Prince of Persia: Warrior Within)
Claw - Bloodseeker (the DotA interceptor)
Stilleto - Glacius (icy blue type texture)
Vagabond - Copperhead (looks sorta like a snake)
Muninn - Screaming Orgasm (no reason in particular)

I normally name them something latin, not even anything remotely relevant. My Ishkur's name is latin for Puddle of Mice roughly.
But my retriever is named Fuzzy Dice

Woot! That is my all-time favorite movie! I almost named my character Jack Burton lol! In fact, I think I've even seen a Caldari ship named the "Porkchop Express"
Mine's more simple...All of my ships are named "Eagle One" based upon my favorite SF series Space 1999. I've lost so many ships to low sec gate camps and rat gangs that it's only appropriate, since in nearly every episode Eagle One crashes or is destroyed!

I name my cruisers after Gundams piloted by Athrun Zala in Gundam SEED/Gundam SEED Destiny.

Well my Punisher was never renamed. My Omen was something religious, and my Maller was Malcontent. I decided to go surfing for a forced name change and named my Armageddon "Geddon It On." I need something less...juvenile.

I use a variety of Latin, greek or references to ancient history.
Names of cities gods nations and such. Throw a couple terms from religious terminology of varying religions and you got a naming system that'll never run dry :D

Mythological heros, gods, creatures and even places, primarily from Hindu, Greek, Roman and Norse mythos.
Nothing terribly original or fancy, but it makes them easy to find at a glance in the hangar.
I do try to make it appropriate to the role of the ship:

Might be a bit clishT or whatever, but I name my ships either by something latin, like "lamia" on my curse and "Venator" on my pilgrim. Or something from GUNDAM SEED, like "Aegis" for my zealot or "Eternal" for my Archon :)
edit: and yea I also usually add the roman numerical after how many times it has been re-incarnated :p

best nomenclature i have seen is an alliance mate of mine who names all his ships after pron stars, WTG Jimbob.
