I know the caldari cruise missle launcher has a better rof, and uses less powergrid, but will training cruise missle launcher up to 5, and then cruise missle launcher specialization up to 4 or 5 even things out

no the cn one will still be a bit better but t2 can use t2 ammo.

If you are aware that A > B and skill S improves B, how can you even consider the question wether or not they even things out? Is it not obvious?
Tech 2 is only a fraction as good as factin. Large fraction, but yet a fraction.

well ....the cruise specialization skill only affects the item that require it, since the caldari navy version doesn't require this skill , but the t2 version does, I figured the -2% per level would even the rof bonus out?

In this case, the fraction launchers are indeed superior to a similar situation with fraction turrents, as fraction launchers are always better than their T2 counterparts, whereas fraction turrents are worse than their T2 counterparts.
This also depends on fraction ammo btw, T2 turrent ammo is pretty much a prerequisite nowadays, whereas for launchers you'll want fraction ammo, so fraction launchers, which cant use T2 ammo, work just fine.

for missioning, CN launchers will always be a slight fraction better than T2's, but for pvp, you'd want to carry javelins in your cargo to kill fast things, which CN launchers can't fire.
for missions i only use standard t1 missiles, but for ratting i always got like 500ish javelins and FoFs in the cargo in case i get sloppy and get jumped by ceptors or something that jams.

Fraction launchers definetly do more damage than t2, especially when loaded with Half and Third Ammo

i always use 1/4 ammo on my fractions CN launchers, they do cost a bit more than your usual 1/2 and packs more punch than 1/3.

Dunno about missiles, but personally i noticed that T2 425mm hybrid turrets are better that Gallente faction 425mm turrets once you have large hybrid spec 3.
So i guess the faction turrets are worth only for low skilled pilots with a lot of isks.
If you can use T2 most likely you aim to train large spec at least to 4, and in this case you will out-damage faction turrets.

Pretty much, aye. They can also be handy on boats with limited pg. I had a great domi setup with 5 x Dread 350mms. 35omm IIs wouldnt have even come close to fitting.
