I don't know anything about the math behind it, but I'd use the agility subsystem almost every time because I'd have a better chance of warping out before getting scrammed or disuptored.

Make sure to train up your gunnery support skills. Advanced Weapons Upgrades IV and V will help with fittings difficulties. Fitting skills in general are something you should work on. Capacitor skills will also help you.
