If anyone's still reading: The problem (see above) was caused by an older model Nvidia graphics card (about three years old IIRC). When I upgraded my card the freezes stopped. And I can finally set destinations in autopilot and open my star map. ...

I found it. It's the Autopilot. If I do not set an autopilot route anywhere, and don't open the map (even the mini-map on the side of the screen), I never get the freezes. I've now played hours and hours spanning two days without a single freeze...
