In all seriousness though, my guess would indeed be particle cannons of some kind. It really would be like lasers that could deal kinetic damage. This is purely nerd speculation, but I imagine that if you could create some kind of energy torpedo with a specific rate of falloff after which the contained energy would be violently released (or via impact with something relatively solid), you'd have the approximate equivalent of an energy-based explosive shaped charge.

Native shield piercing and the highest damaging 'allround' weapon available in the game, with just about all possible weapon mods allowed. Not quite as damaging as the stellar converter, but then again that weapon was so large you built your ships around the cannon The player wasn't even allowed to research particle beams - you had to be lucky with the random secret techs draw after conquering Orion.
Ever since, particle weapons have held a special place of "o shi-" in my mind. Because they really owned that much. I'm all for Jovian particle cannons!
It should be noted though that there's already a faction employing particle weapons as their main weapon system: the Gallente! Check out the descriptions on some of the blasters sometime...

Yes the gallente use blasters, i do not want to bring star trek into this since it is eve, but it is said that in their universe blasters were the low grade particle weapons that they used along with plasma weapons until they discovered phasers, but the jove like star trek, i am geussing would have an advanced particle weapon like the one mentioned in a earlier reply that concentrates them into a beam. i believ something along those lines. In the chronicle vak'atioth, the weapon the jove mothership uses seems to be exactly that.

Fun speculating, eh?
I can think of three -
Total conversion devices (just point and convert a sizeable fraction of your opponent's hull to AM)
Information backchannel alteration devices (there's a theory that says the universe runs on information - if you found a way to hack the universe - to tell things that they are something other than what they were...)
String theory based devices (a cosmic string would be a useful tool and a very nasty weapon, in theory)

I like the point singularity one. On the other hand, I remember that in the old days (beta) there was a bug that showed sometimes on killmail "Space Folding Beam I" as a killing weapon. There was much speculation back there if that was Jovian guns, and the bug caused them to appear in killmails.

Wow, no Trek heads around here? I believe blasters aren't any weaker than phasers. I think the federation liked phasers better because they are more precise and versatile. Blasters have one setting: kill to death Phaser have a bunch of settings: sting, really sting, make hurty, being really really hurty, ouch im gonna pass out, ouch im gonna pass out even though im like really tough, ouch im a robot and you made me pass out too, killalize, killalize robots or super crazy dudes, killalize everthing in the room, make metal glow or make rocks fall.

oh please none of that junk the Empire can deploy forces across the galaxy in days or weeks an advanced federation ship takes 80 years, they generate more power in a single shot from the death star than whole fleets of starships do than the entire starfleet does in its life, get over it the star wars universe is technologically superior save in recreational technologies, but that does not mean that as a fiction its superior
and on topic, ive always rather assumed that an advanced politic would use directional gamma ray bursts, its a light speed weapon so you dont see it coming and its a butt load of energy, especially if its a phase coherent beam like a laser, invisible to an external observer in a vacuum assuming that observer had the capability to detect it (like a laser should be, more evidence that eve lasers arent traditional lasers just a device with the same name)
i also think somthing along the lines of a shield and armour puncturing torpedo's, we know that whilst in a warp tunnel an object can pass through anything so if the jove fire a torpedo capable of generating its own warp field accuratly enougth the torpedo can re-emerge inside a ship and go boom, somthing i assume to be in there capabilities given the pod has a warp drive.
