Three things:
- time travel - could be instances that take you back in time to fight against old ships etc.
- ship decoys - stuff you can launch and/or hack into opposition ship's computer an install bogus images (there was a Star Trek NG episode where Worf used this to good effect if I recall)
- genetic engineering - the ability to alter yourself
Things that didn't make the cut: - aliens - Psi , Esp (aka psionics) - wormholes - spacial abnomalies
The Risen Empire series by Scott Westerfeld described some really good spacial combat. In particular was the cloud of sand/nano-particles that shredded ships as they passed through.
Tuf Voyaging by George R Martin was good from a genetics perspective.

Basically, a zone/grid that exists parallel with the normal star systems, and you enter this zone when you warp to a new system. You can fly around in it etc

Now that would be a good addition you can even have Hyperspace hazzards to fly around even Battles. Of course if you get too far from the navigation beacons you will get hoplessly lost very fast. Also create a shifting nebula effect to totally destroy any sence of direction making the nav beacons an essential nav tool.
Of course this will change the essence of eve. Right now to get from point A to point D you need to travel through Gate A B C and D to get there. With the Hyperspace system you only need to get through Gate A and travel to the nav beacon that represents Gate D. Also all gates are represented in Hyperspace and that means one way to defend a system is to have ascout in hyperspace by your system to warn of any aproaching fleets which can be detected upto 300km away.

given the ranges we shoot things at in eve i'd suggest any kind of matter energy conversion weapon would be pretty suicidal. care to guess how many zeroes are involved when you convert one lousy tonne of matter to energy?

The Defiant warship in Star Trek DS9, it would only fit 4 hybrid cannons with ROF for each turret @ 0.5 seconds, 99% on all shield resistances.
Weapons that lower shield resistances.
An Infinite universe.

I like the idea of....
In Revelation Space(book), the conjoiner ships... think massive ship built of nanobots - Capable of anything. Giant machine cores inside of the ship transform raw materials into anything, or parts of the ship into whatever... no more running out of ammo/cap boosters, just making parts of your armor into cap boosters \o/
On the subject of Revelation Space, they used a system of travel, where it was almost realistic... but the weapons, especally in one part of the other books was just... phenominal. I think it was something like thousands of missiles being shot, at random trajectories twards the target, each with the ability to tear a moon-sized whole in the other ship... should its anti-missile systems fail to recognize an approaching missile has going to hit. Emergency acceration to the tune of 9-12 gees, with people encased in emergency webbings. Gigantic kinetic and rail guns, firing projectiles massing in at thousands of metric tons...
Short-range hyperspace windows, like you would see in HW2... moving a Battlecruiser from point to point on a small battlefield, to remove yourself from fire for a small time, and assault a different target... or instantly move your troops from point to point, if a feint was made, drawing a non-hyperspace capable fleet away from a primary target. Ahh, the things you could do in a game of HW2.
some other things Mines, like in Hw2... (think a huge minefield that your opponent cant see, suddenly accelerating towards a target (hostile frigate/destroyer fleet), and suddenly the hostile frigates blowing up... hahaha. AoE weapons, like in.. you guessed it, hw2. certain weapons gave an area effect damage, like flack guns... really evil for taking out hostile swarms of fighters and corvettes sometimes. Hazardous clouds (hw2 ftw lol) Basically, some area where when you enter it, you start taking damage... small, but it adds up. Someone caught unawares can loose his ship. Nebulae, like in x2. In x2, there were certain nebulae that reduced sensor range, and hid ships in the area. 'stealth', as apposed to 'cloak' - instead of not being visible to ANYONE, be 'hidden', you would not be seen except until a hostile ship enters nearby (farther out then cloak)

Stasis swords (credit to Larry Niven). These are like light sabers but not so showy. They will cut through anything.
Could come in very handy in station when ambulation comes in.
