Apparently it's a bug, I reported it about a week ago, and they already knew. Shooting it is bad for your standing. Fortunately the gate isn't locked so you can ignore it (if your tank holds).

If you kill faction navy ships your standing to that faction will decrease. Kill enough and you will be shot at by their ships should you enter that factions space. So, you will always be able to enter their space, but you might get shot at.
