I've not tried this, but I would bet that your best chance of getting VNC to work (and it'd be for skill planning only, not actual gameplay) would be to run eve under compiz, then eve would be encapsulated in somthing that does work with the built...

I believe the reason the in-game update doesn't work is that it uses the BITS downloader in windows, which is flakey enough in Windows... but isn't supported in Wine to my knowledge.
