i'd like to see more aesthetic ship design options - logos, colours, etc. it really shouldn't be hard to implement and i feel it's long overdue.
a more important feature i'd like to see implemented is a bit more attention payed to the pirate profession. a few skills for pirates wouldn't hurt. conversely, i'd like to see more bounty hunter oriented skills.

A pure player-driven economy. The player base is large enough now, remove NPC produced goods entirely. You want something, somebody has to loot it, or make it.
More "hidden" objects far off the ecliptic plane. Abandoned stations with random loot/rat spawns... salvage... NPC pirate bases hidden in small asteroid belts... These don't have to be tied to missions, just random things that move about from one downtime to the next.
As for "skinning" of ships... only so far as allowing you to "paint" the ship with one of the four empire colour schemes, and sticking both an empire logo and a corp logo on it.
True independant contractors (not one-man corps). I'll save the discussion of war'dec logic (or lack thereof) for a different topic.
Of course, less lag... more bugfixes... :)

At the moment the whole universe is able to see that e.g. 10 people are doing something on the other side of the universe. Would be fun, if someone arrives in system that's far away from the main routes and thinks: 'What's that ? 50 people and an outpost ? Here ?'

I'd like to see more ship custimazations.
We have low, mid, and high slots. How about the following.
Add more mods to the ships, a capacitor slot, shield slot, armor slot, main sensor slot, targeting array,etc.
Say this went into effect, log in for the first time your ship has another 20 slots all filled with basic mods. Like a basic warp core, basic shield, etc. You could remove it then run reverse engineering on it. (this can not be done in an empire station) You'd be able to do it at a POS or outpost. After some time it gives you a BPO, from that BPO you could research aspects of it.
Take a basic shield, you research capacity on it, and it increases shield capacity, but by extending shield hp's it reduces regen.
Skills
You could add 3 to 4 low rank skills and 1 high rank skill that requires level 5 in each per mod. The higher the skills the better the benefit.
Engineering, you'd have the same type of skills as the research, only these are used for putting together each of the mods. High engineering mods could give you an increase in quality of the item, depending on skills it goes anywhere from 50% of the mods attributes to 200% of the mods attributes.
It would open up more mini proffessions, a reallygood source of income for those that want to be builders or researchers. And much more in depth play for those that like to have a unique ship.

More research options on BPOs whereby the basic stats of the item produced can be effected. Increase damage at the expensive of range or tracking or extra cap used per shot, etc. Make it so that the manufacturers character skills can effect it as well... Its kind of unrealistic that every manufacturer in eve produces their goods EXACTLY the same as everyone else.
What I *really* want is for people to be able to design their own ships... you specify the number of slots, the HP level, cap recharge... everything. Limit HP, cap, slots, etc by size class, and make sure that everything that was added reduced speed and agility and increased mass and expense so you dont end up with everyone running around in max-HP max-slot uberships. Then ship builder's claims of having "the best ships" might have some meaning. But thats probably more like an eve 2 thing.
Custimizable skins. I want minmatar ships that are clean and painted white and pristine.

Agreed. I want the same serverstability as the one we had just after Castor was deployed, where you could have a 50vs50 fight and hardly any lag at all. When the playerbase increases, so must the power of the servers. You cant have 25k players on a serverbase that was hardly working with 10k.

Plenty of rail set ups, just check out the Ship and Module section, and look for the Ferox PvE fitting thread. That, and my own Ferox is a railboat

I would REALLY REALLY like to be able to move about in station as a human avatar. Almost exactly as it was done in Earth and Beyond (another MMORPG in space). That would add such a cool effect to the socializing. There could be bars and such where corp/alliance mates could hang out.

Id like to see an FPS side while docked. IMO there is alot of potential for a new feel to the game by adding this. Wouldn't it be nice to get out of your ship every so often. There are counless things we could do out of ship while docked. What is everyone's feeling's on the whole "FPS Side"

A little timer over view box (rather like the overview on the right hand side). In it are all the timer countdowns.... Anchoring, EW, aggression, scrambling, mining cycles.

the ability to raise the security sector status of a system by just being there with poss ratings,, ie if 20 people with a rating of 1.0 or higher are in a .04 it has an actuall of a .5 because concord consider its worth saving their butts just for the good publicity
this would open up a few systems

yeah i always thought that with outposts and pos that once an alliance has sovreighnty then the members of that alliances standin with concord effect the systems status so if an alliance are all good girls n boys then the system gradually build up with an average of their status but if they bad then the system stays low. that way a trading alliance can have an outpost and create a system that is 0.5 which allows more "Safe" trading but they can set the terms with concord as to who can kill what in their system just like station access
