Well, no it doesn't, because the ancient Greek is well known due to the wonders of the Rosetta Stone and countless other references of not only words and their translations, but also they phonetic values as well. Keep in mind that Latin is a dead tongue, and yet it is used almost exclusively by the Scientific world to label virtually everything, the same holds true with ancient Greek in that it can and is commonly used particularly in reference to ancient Greek history, philosophy (which is itself an ancient Greek word), archeology, and numerous other things.
The Greeks actually called him Khar(n due to peculiarities in their alphabet not matching ours, thus "Ch" was not its original spelling.
As for the phonetics, it's "Kha-rhon", almost as if one is scraping the back of their throat on the "Kha" followed by gentle "rhon" sounding for the most-part like the proper name "Ron". What drives me crazy is that Charon is the son of Nyx and Erebus. So, why is a Caldari freighter named after the son of the Gallente Mothership and Titan ?

I think also Cerberus is meant to be pronounced with a hard c (as in kerberus) but I'm not sure. It's alternate spelling is apparently Kerberos.

I blame the english language and it's pity attempts to simulate other languages. Χάρων is how charon is spelt and pronounced, not Charon, because cha is cha, not,,, whatever the heck that is up there,,, I dont know my greek too well.
I had a similar argument with my friend once about the chinese spelling of Xiau being pronounced 'Sho'. I argued it was actually correct in a sense, but also incorrect due to the nicities of the english language. Somewhere, some numptee academic studied the Chinese language way back when and decided Xiau was the proper spelling of the Chinese, as we'd pronounce 'sho'.
The argument with my friend was basically over why it was spelt Xiau and pronounced 'sho', not 'zeeau'. After lots of quabbling we just agreed to disagree.
A similar example is the greek Xi, a lot of people would pronounce it Xy like in Xylophone, whereas it's pronounced more like 'ktsai', or somesuch.
Bah, what am I saying,, I'm in software development,, not a literature coinnoseur (and thats probably spelt wrong too!)

In German you pronounce it completely different - so what ? Most certainly the english pronunciation is the only correct one

The proper spelling and pronunciation of a word is that most commonly used. Each year dictionaries are revised to reflect changes in the language, people seem to forget that language is fluid and the dictionary is not the arbiter of pronunciation.
Who knows perhaps in time the English language will begin to reflect current shorthand usage if the trend continues and grows in popularity.

So however you say it so long as everyone else understands what you mean your getting it right.

To a degree, you're right. But, anyone who is formally taught how to pronounce it will always speak it a certain way. The people who can't be assed to look it up will pronounce it another. I don't know if you code, but this is analogous to the differences between a lazy, self-taught programmer, and one with more rigorous instruction: their programs might do the same thing, can be understood by each other, but the former will probably produce programs with bad formatting, spaghetti and dead code, inefficient methods, etc. Maybe to the end user, it won't matter, but you won't find a professional who says that sloppy coding is okay.
And properness and correctness in spelling and grammar do not always come from popularity. "Whom" is rarely used where it should be. And, as you demonstrate, your and you're are often used incorrectly as well. Dictionaries exist to enforce a standard so we can all refer to it when disagreements like this arise.
Does that make the difference clear?

Well, it is perhaps more of a challenge agreeing on how to pronounce the seemingly made up names of systems in game. For instance:
JITA Is it Gee-tah or Jiht-ah or Jie-tah?
OURSULAERT Is it our-su-lert or aw-sal-a-ert or ooher-su-lart? (probably none of the above ;P)
DODIXIE - Doh-dix-ee?
MASALLE - Ma-seh-la?
Then there's those that everyone seems to pronounce the same. Rens Duripant Kisogo Motsu

Is Rokh pronounced "rock" or "roke", becuase I'm sure it's pronounced "rock" but my entire corp says "roke"
