Well, the Present Interval solution did not work. It seems to only happen when I either warp to gate or undock. The pc shutting down isn't what p|sses me off, it's the fact that all my settings (windows, overview, etc.) get completely wiped out......

Yes, I've encountered this many times. It's not all missions though, but it does make for a tough time missioning in a drone boat. Maybe make a constructive post over in Features & Ideas if you'd like to see it changed.
