They aren't really eanms then tbh. Still it is basically the only real way to apply tiericide to mods, make the same mods not best for multiple attributes. So guns with the best damage modifier wouldn't necessarily have the best optimal or track...

Just to be clear the stacking penalty not something specific to rigs, it effects most things which effect your ship (skills being the main exception). The drawback of a rig is the downside of fitting it, and can be reduced by the right rig skill.
