Penalty is there as long as ship is fitted with said module, doesnt matter if online of offlined. Unless you are fitting for travel, just dont fit it.

Missile speed is only half of the equation. You also have to figure in explosion velocity, which in Eve are abnormally low for 'balance' reasons. Any decent Nano ship will be invulnerable to all missiles unless webbed.
